The Thunder spent the 2009 and 2010 seasons competing in the QAFL when they finished sixth and fourth. In 2011 they joined the newly formed NEAFL, which at the time comprised a Northern Conference and an Eastern Conference. Competing in the Northern Conference the Thunder managed 14 wins from 18 home and away matches which was good enough for them to claim the minor premiership. In the Northern Conference finals they accounted for Mount Gravatt by 33 points and Morningside by 98 points setting up a play-off for the NEAFL premiership with the winners of the Eastern Conference, Ainslie. The match was closely contested for three quarters with the Thunder 8 points to the good at the last change. During the final term the Thunder played their best football of the game and pulled away to procure a reasonably comfortable 22 point victory with scores of 16.18 (114) to 13.14 (92).
In 2012 the Thunder won the Northern Conference minor premiership but lost the Conference grand final to Brisbane reserves. The following year brought a decline in fortunes as the club failed to contest the finals.
Following the withdrawal of numerous clubs the NEAFL was reorganised into a single division format in 2014. The Thunder performed strongly, finishing third after the minor round, and getting as far as a preliminary final in which they lost to Sydney reserves.
In 2015 the Territory claimed their second NEAFL premiership. Second after the minor round they overcame Sydney University by 70 points in a preliminary final and then held on to defeat Aspley by a solitary point in the grand final. A year later the Hornets had their revenge, ending the Thunder's bid for back to back flags with a 16.14 (110) to 13.11 (89) elimination final win. The 2017 season also climaxed with an elimination final defeat, this time at the hands of Gold Coast reserves. A year later they endured a difficult season which saw them plummet down the ten team ladder to ninth.
